Unlike other prefectures in Japan, In almost all places in Tokyo, you will be required to obtain shooting permits from established authority or organization in charge by applying with proper application form(s) , detailed plan and proposal of the project in advance which must be written in Japanese and signed or company sealed by the person in charge or representative. It totally depends on the location you apply for but the process often take more than 1 - 2weeks span including having necessary documents ready.
